I am interested in purchasing a new mass spec to bookend a Waters nanoACQUITY system and am currently investigating Thermo, ABI and Waters for sensitivity and selectivity on targeted quantitative proteomic applications. One issue that is currently being investigated is system reliability over the long term. I have heard that some Water mass specs have significant electrical problems post warranty (> 3 yrs) while similar problems often do not occur on the other systems (I have used older ABI triple quad systems with almost no problem). Has anyone who has used Waters mass specs encountered these types of problems?

If your application is PTM analysis then I strongly suggest you to go for ABI's 4000 Trap as it is the best system for that application.
I have been using ABI's systems for over years and I never had any electrical problem which you were mentioning.
Even I too heard that Waters systems are giving some post warranty problems and they were not able rectify those.
I suggest you to go with ABI again as you are already satisfied user of their systems.
